If my application is handed a link to some user data in IPFS-using system A that includes a link to something on another IPFS-using system B that contains private information, and my app is asked to dereference the user data tree, it will have to be *extremely careful* in how it walks that tree, so as not to cross security boundaries.

That sounds correct to me. I mean, there is quite a bit that you can put in IPFS, including malware, malicious targeted payloads, as well as other security sensitive things. However, you are able to do all of that within a simple filesystem all the same. IPFS is simply a shared filesystem.
